I use one.  That way, I just hit 1, then e for however many nexuses each time a round of probes finishes.  The only time I queue is if I use chronoboost for probes in the later stages of the game. I think it's kind of intuition.  I think part of it is that you should keep multiple nexuses fairly synched up as far as their production timing.  By that I mean that when I hit 1 eee (for three nexuses), all three nexuses will finish their probe at the same time.  Past that, I just kind of have an internal feel for how long I should wait between making probes at this point from practice.
